Not all. Company registration certificates from the Legal Affairs Bureau can go directly to MOFA for apostille. However, private documents such as board resolutions and powers of attorney typically require notarization by a Japanese notary public before MOFA will issue an apostille.

The seal itself is not apostilled. Instead, the Inkan Shomeisho (seal registration certificate) is apostilled to prove the company seal's authenticity. This is important because Japanese corporate documents rely on seal impressions rather than signatures.
